I will be using the stock explorer starter out of the 99 that I pulled the motor out of.

Auto Starter will not work with a manual trans... Snout on the starter is too long.

This will work: PM starter 92 F150 5.0L Manual trans #N613181A O'Reilly's Pt#

The snout is too long and won’t fit in the bell housing or it’s too long and the bendix gear will go past the starter ring?

Here’s the difference between auto and manual trans starters. Gear sticks out a little further for the auto because the starter ring is offset.
