Not 100% sure if the lower Cobra (head to manifold) is different from the standardard lower... The head port configurations should be the same. I would just tell the parts house that you are running an upper/lower intake for a 93-95 mustang Cobra.

I just checked the manifold gasket sets I have in the garage, one for standard the other for a Cobra. The standard one says everything except 93-95 Cobra.
