Hopefully someone with a 66 will chime in. I agree, that doesn't look right.
I know on later models with the plastic box the hole and the box match up.

I went ahead and welded steel into the cowl on my 66 to get a closer match to the driver air box vent. Still need to clean it up, but here is a rough picture.
