So I pulled my dana 20 and notices that the end of the input shaft has been cut down. Is there any reason why this would have been done or if it will affect it any?

Guessing:) 3 speed to C4 conversion? That would be the only reason I could think of. The manual input shaft is about .5" longer than the automatic so it's common to cut the manual down to save some $.

X2, on a 3 speed to C4 conversion. Gotta cut 1/2 inch off to make the adapter mate up.

The difference is 3/8". You don't want to cut more than necessary because the inside splines are shorter in those manual spuds.
