need help lining things up

After painting, I put the top on and its not sitting right. just behind the passenger door it seems like its up to high, or the rear corner is to low. I'm not sure where to begin to get it straight. You can see the before and after pictures. The gaps around the door are really good, which makes it hard to move things around. I've tried moving the windshield back and forth, and moving the top around. Personally I think the rear quarter is sitting low in the rear, but raising it will mess up the gaps around the door.

I don't know if anyone can help just from the pictures, but any input is appreciated.

did you check to be sure all your body mounts are fully intact and not squished or missing and that there all the same height give or take a tad? that will really affect how the doors/top/quarters all sit in relation to each other.

I like the color.Are you talking about a gap on the bottom or are you measuring to the drip rail?The top is about 3/4 shorter at the back than it is behind the doors.

altho looking at the pictures the doors and body lines all appear even and straight, so IDK your body mounts have to be decent or all the lines would be off more. tweaked top maybe?
