All,
Here are my questions...
Which is better to rebuild f150 1987 5.0 or an explorer 1997 5.0?
What are the mechanical characteristics 87vs97?
Prices is about 400$ (87) vs 900$ (97).

I planned a simple stock rebuild with a aftermarket aluminum intake, but I'm unsure about heads at this time; most likely aftermarket EFI.

'97 is better. The '87 is probably still a flat tappet cam (even though the block has provisions for roller cam as do all post '85 5.0 blocks)
The '97 has better engine managment and should have less wear than the '87 block (given everything else is the same, which it isn't)
'97 will have better flowing heads, but there were two different heads offered in '97 so no telling which you are getting just by the year. Either are still better flowing than the '87.

But, the '87 may be low mileage and very well taken care of and the '97 neglected. Or not. That's the thing with used engines, condition between two are not always comparible. But with no other information than picking an '87 truck or the '97 Explorer, the Explorer is better. And if you can get the accessory drive off the explorer, even more win. Those work really good in early Broncos.

Yeah, ditto on all that. Just the front accessories of the explorer are almost worth the difference alone even if you have to replace stuff, it will save you time and money to have the bracket and bolts.
