Mounting fiberglass hood hinge help

I’ve got one of the old style fiberglass hoods with the scoop. I bought the hood hinges Toms sells. I know the hinges are installed basically flush with the top edge of the hood from the factory. However the fiberglass hood is made a little different in the hinge area. When I place the hinge even with the top of hood ( like they are from the factory) there is a big gap between hood and hinge. If I lower the hinge down into the recess area it fits flush to the hood but I’m concerned the hood won’t line up with the fenders because it won’t be in the factory location.
