Possibly. It isn’t rubbing much at all. Just enough to scratch and annoy. Far as engine failure goes I’ve been there myself except the body shop “lost” the air cleaner stud on a 428 Ford FE motor. Didn’t think a thing about it got another one. Found it later when the motor grenaded itself destroying the block. That wasn’t cheap. Date correct 428 C scratch blocks and parts are much much much harder to find and extremely expensive compared to a SBF
Another option would be a "mini body lift." Sounds like you don't need much additional clearance, may 1/4 inch? In that case find some large area washers like the ones provided with body lifts. They are typically about 1/8" thick. Or make some yourself out of your favorite metal. Add a couple of washers, or home made spacers, at each body mount. Barely noticeable and interference is gone.

That may be the best option.

Intake is a C9OX-9424-B. Carburetor base gasket measures around 0.15 inches or 3.82mm thick. Not sure if this is considered a “thick” gasket or not. Is this pretty standard? Should I look for a thinner one/do they make a thinner one to reduce the rubbing? If so what should I look for? There seem to be tons of options. Should I try and make one out of some thin bulk gasket material I have on hand? Carb is a Holley 4150.

Thats the tall dual plane intake there are shorter ones. there are also drop base aircleadners and thinner filters for the air cleaners. the stock cast iron four barrels are a lot lower and Edelebrock sp2p I believe are lower as are the performer line
I personally uses the cast Iron 4 barrel, a spacer Adapter, a Quadrajet carb and a 14 inch drop base air cleaner with a flat top and a low profile Wix filter which is about 1-5/8" tall under the stock hood with factory motor mounts and worn Factory body mounts.

^^ Yep.
I do not have any lift and run a stock FoMoCo iron 4-bbl intake (C4OE-9425-B) without the OEM spacer.
Carb is a small Holley 4-bbl and the cleaner is a 289 Hipo repo. I can run without the OEM space since the carb has a pcv port on the base.
No rubbing.

I made a super thin carburetor gasket out of bulk material (0.031”) and raised the hood in the rear and front. Hood doesn’t appear to rub and carb doesn’t appear to leak. Any issues with running a carb base gasket that thin? Concerned about fuel/heat issues.

Great solution! As for issues, not sure until something actually crops up. I've used thin gaskets before, but not that thin.
Never had any issue with any of them, but the overall solution might just be just to keep the engine cool!
With Broncos sometimes, the catch phrase of the day is "good luck with that!" of course.:)
